The chromosome copy number is essential for genome integrity and is indispensable for prenatal screening following an in vitro fertilization. Therefore, new computational tools now became available that address the question of chromosome copy number (with distinct advantages and disadvantages). The student will contrast datasets and pipelines using short reads (Illumina) and long reads (Nanopore) that aim to estimate the chromosome copy number and the type of aneuploidy. This will be achieved via simulations of various aneuploidies. The student will evaluate what is the minimum required data sufficient to derive whether a genome is aneuploid, as well as analyze individual chromosomes (for example the presence of an additional chromosome 21 responsible for the Down syndrome or variations in the number of sex chromosomes). The student will summarize and evaluate the results of these simulations and discuss the advantages and disadvantages of short versus long reads for the problem of aneuploidy detection. The code will be available in the public repository and the conclusions of the thesis published according to the principles of #openscience.
